I made a visually pleasing fountain in the middle of my first floor of my base, with 2 chests in the middle, i simply drop the items in, and the hoppers funnel them to the b1 storage room for later sorting.

But, what I would build instead of one large room is multiple directory rooms with subdirectory (and any further hierarchically tiered) rooms or dividers and place chests wherever they fit into the hierarchy. The block directory would be simple to label: place blocks above or below their respective chests.
